If the horizontal and vertical sequences have the same name the program assumes they are identical. The comparison plots of identical sequences would therefore be a mirror image about the main diagonal. Only the lower half of the plot is calculated if the "Hide duplicate matches" checkbutton is set (which is the default). If it is not set, the entire plot will be displayed.
